It took me a long time to get my head around it but I've played the game countless times since it's original release and I think I have it pretty well figured out, it's not so complicated once you sift through the reams of pseudo-philisophical half science that Kojima revels in.

Neil Crawford @thebolt he is a girl looking main character in mgs2 then reappears as a badass cyborg ninja in mgs4 but no explanation as to why he becomes a cyborg,probably because everyone hated him in mgs2.

Starting the series with the remaster on ps3 and wow let me say this is freaking amazing. Gameplay reminds me of assassins creed, story is gr8 and confusing , overall perfection!
